I have three domains. They live in

/var/www/html ( main.com )
/var/www/sec ( sec.com )
/var/www/tri ( tri.com )

I installed wordpress (by hand) on sec.com under the folder /blog
I thought that http://sec.com/blog would go to : /var/www/sec/blog

But in fact it goes to http://main.com/blog/ which doesn't exist.

I suspect I need to monkey with a .htaccess file, but I don't know for sure or what to do to it.

Going directly to http://sec.com works precisely as expected.

Any thoughts?

If you installed a second instance of wordpress, then you'll either need to create a new database OR change the prefix from wp_ in the configuration file.

Check these links
Installing Wordpress (http://codex.wordpress.org/Installing_WordPress)
Do I need a new Database? (http://codex.wordpress.org/FAQ_Installation#Do_I_need_to_create_a_database.3F )
Creating a new Database (http://codex.wordpress.org/Installing_WordPress#Using_phpMyAdmin)
Pay particular attention to the notes concerning wp-config.php

And the problem is surely just domain redirection or some such thing.

Maybe, but the .htaccess file is really simple (it rewrites /blog/ to /blog/index.php in mine), so I would suspect a database or configuration problem. The SiteURL and BlogURL are stored in the database.

Try renaming the .htaccess file and then try accessing
http://example.com/blog/wp-admin/install.php
and http://www.example.com/blog/wp-admin/options-general.php?page=spa_options

If you don't get any joys from those, then maybe you'd better explain what you have done in more detail.
